So I have struggled trying to get the doors on and aligned. Can some one point to a place that can give me a starting point and what to look forward to doing to get these doors on the proper way? Any help would be appreciated. I am really not having any luck here.

I would start with the permanent panels of the car and align from there. The gap at the bottom of the door and the gap at the rear to the quarter panel are set gaps unless one wants to really finesse by welding to either the door or the other panels.
Follow that alignment first with the quarter panel and then along the rocker. From there it will be a matter of setting the fenders which will require the nose pieces and the hood. To adjust the doors you will reach through the fenders to the front hinges. It will be time consuming but something that you will notice latter every time if it is off.
No real short cuts, just a lot of sweat equity.

Ditto to Steven's comments. This is always the fun part of the resto is fitment of panels. I try and place something in the gap between the panels to help me get the lined up. I will get some paint stir sticks and cut them to the appropriate lengths to fit in the straight areas of the panel and tape them in with some blue painter tape. This helps to give you something to bump up against when moving the panel and getting a consistent gap. When you do get everything properly aligned drill some small 1/8 holes in the hinge to the inner support and on the fenders underneath the hoos bumpers. This will give you alignment holes if you need to take the panels off and put them back on later.
Be patient, it is going to take time to do it right.
