Do you mean the I.D. plate on the drivers door states the color was black? Does the VIN on the door tag and the dash match. Sometimes when a drivers door is damaged it gets replaced and the original door tag gets lost in the process. Or the car might have simply been repainted a different color and black was original for it.
If you want to know everything about your car with certainty contact Marti Auto Works. They are the only source that has Ford's original documentation for these cars. You can purchase a Marti Report for your car. They offer several different Marti Reports depending on how much detail you want. A Marti Report is good to have. I've got one for my 69 Mach 1. A Marti Report is pretty much the only trusted source for proof of what these cars originally were. The reports even include things like dates when the car started production, finished production, date sold and where. Amongst other things, they also make new door tags with correct rivits, trans tags, rear axle tags, etc. for these cars.

To answer your first question. No not all Mach1's had the 2 Bonnet latches, or Hood pins as we call them on this side of the pond. The twin scoop was standard, but the Hood Pins were optional. 69 Mach1, is correct on the Marti Report. Kevin Marti, is the one renowned source for all things Ford. That report will give your more information, then you'll ever find on your own. It will be well worth the money spent. Hope it helps
